Sekolah Pei Chun ditubuh pada 17.11.1922 oleh Mediang Er Eng Wee. Bangunan ini bertapak di sebuah bangunan sewa di Jalan Alsagoff, Pontian, Johor, Malaysia. Tapak sekolah seluas 2 eakr setengah ini telah diwakafkan oleh Mendiang Teo Kang Sui pada tahun 1926. Bilangan murid ketika itu ialah 20 orang dengan seorang tenaga pengajar iaitu Mendiang Er Eng Wee. Pda tahun 1935, pelajar-pelajar Sekolah Pei Chun telah dipisahkan mengikut jantina. Sekolah Pei Chun lelaki ditempatkan di Jalan Teo Kang Sui, Pontian, manakala Sekolah Pei Chun perempuan di Jalan Bakek, Pontian. Walaubagaimana pun, pada tahun 1939, kedua-dua sekolah lelaki dan perempuan itu telah bergabung kembali dan ditempatkan di Jalan Teo Kang Sui, Pontian. Sewaktu Penjajahan Jepun (1942 - 1945) sekolah ini terpaksa ditutup buat sementara waktu. Pada tahun 1946, Sekolah Pei Chun telah dibukan semula dengan bantuan penduduk -penduduk tempatan. Murid sekolah ini telah bertambah dari masa ke semasa, hingga mencapai seramai 200 orang dalam tahun 1951. Pada tahun tersebut juga, Sekolah Menengah Pei Chun telah diwujudkan. Pada tahun 1952, penduduk-penduduk di sekitar Daerah Pontian telah menghulurkan bantuan wang ringgit dan tenaga untuk membina bangunan konkrit 2 tingat dengan perbelanjaan sebanyak RM 500,000.00 (Ringgit Lima Ratus Ribu sahaja). Bangunan ini terdiri daripada 32 buah bilik darjah, sebuah dewan, pejabat, bilik Guru Besar dan sebuah rumah stor. Pada tahun 1958, pihak Jemaah Pengurus Sekolah telah menerima bantuan penuh kerajaan, maka sekolah ini telah dipecahkan kepada 3 bahagian iaitu Sekolah Rendah Pei Chun (1), Sekolah Rendah Pei Chun (2), dan Sekolah Menengah Pei Chun. Pada masa kini Sekolah Rendah Pei Chun (1) dan (2) berkongsi dalam penggunaan bilik darjah. Bagaimana pun, bilik Pejabat dan perpustakaan adalah berasingan. Bilik perpustakaan, tandas, bilik Pendidikan Jasmani, bili Tayangan dan bilik ping pong telah diubahsuaikan daripada bilik-bilik darjah yang sedia ada. En. Wu Lin dilantik sebagai Guru Besar Sekolah Rendah J/K Pei Chun (2) dalam tahun 1961. En. Lim Kim Teng memegang jawatan Pemangku Guru Besar pada tahun 1964, kemudian En. Ng Shao Cheng, dan seterusnya Mendiang Teng Yat Chee. Apabila beliau bersara dalam tahun 1970, Mendiang Lee Kui Hui berjawat sebagai Guru Besar. En. Tey Heng Chong mulai berjawat sebagai Guru Besar Pei Chun (2) pada tahun 1972. Kemudian pada tahun 1975, apabila beliau dinaikkan pangkat, En. Yao Lin Guan menyambong tugasnya. PIBG Sekolah ini ditubuh pada tahun 1974. En. Tan Hwa Guan dipilih sebagai Pengerusi. Pada tahun 1976, En. Tan Kim Kee dipilih sebagai Pengerusi Jemaah Pengurus. Beliau merancang untuk menubuhkan sebuah Jawatankuasa Pembangunan Gabongan untuk kedua buah sekolah. Jawatankuasa ini mengandungi ahli jawatankuasa daripada Jemaah Pengurus, PIBG, Guru Besar dan Penolongnya daripada SRJK (C) Pei Chun (1) dan (2). Jawatankuasa ini telah banyak memberi sumbangan kepada sekolah dengan membinakan Pondok Pernehtian Bas, Koridor berbumbung, Tandas Guru Wanita dan lain-lain. En. Wong Mou Yun berjawat sebagai Guru Besar Pei Chun (2) dalam tahun 1981, tetapi memilih persaraannya pada tahun 1989. En. Chong Kam Chon menerima jawatannya sebagai Guru Besar kemudian. En. Wong Hoi San dipilih sebagai Pengerusi Jemaah Pengurus pada tahun 1984. Apabila En. Chong Kam Chon dinaikkan pangkat pada tahun 1995, En. Ang Teck Yoke menyambong tugasnya. En. Tan Buk Chong dipilih untuk berjawat sebagai Pengerusi PIBG Sekolah, dan En. Teng Swee Lai dipilih untuk berjawata sebagai Pengurusi Jemaah Pengurus Sekolah mulai 1993. En. Lim Cheng Hock berjawat sebagai Pengerusi PIBG mulai tahun 1998. En. Ang Chor Chew ditukar untuk menjawat sebagai Guru Besar SJK (C) Pei Chun (2) mulai 16.1.1997.

Pei Chun School was found on the 17th November, 1922. At that time, the school building was a shop house rented. The School name "Pei Chun" bear the meaning of "educating useful pupils to serve the society and the nation". At the earliest stage, the school had only some 30-40 pupils, but the number of pupils keep on increasing.
Due to the rapid increasing enrolment, the Board of Directors requested the generous donation from the Late Mr. Teo Kang Sui, who kindly donated a piece of land for the use of erecting new school building. In 1935, the Board of Directors bought another adjacent piece of land for purpose of future expansion. At that time, the school enrolment had increased to more than 200 pupils. The Late Mr. Ang Teow Siam was then the Chairman of the Board. He requested the Local Government to repair and build a road leading towards the school, and named "Teo Kang Sui Road" to commemorate the contribution of the Late Mr. Teo Kang Sui.
In the year 1941, the Board of Directors formed a Construction Committee planning to start building the new suggested 2 storey new school building. But unfortunately, the Second World War broke out. Hence the project was stopped until 1945, when the Japanese Army surrendered. In 1952, the new school building was completed, and the enrolment increased rapidly to over 800 pupils. At this time, the school was a complete Primary and Secondary School with Mr. Lim Tiong Sin served as the joint Principal of the School, and the Late Mr. Teng Yat Chee as the Head of the Primary Section.
In the year 1958, the primary school was divided into 2 schools with different and indepedent administrations. The Morning Section was given the name Pei Chun (1) Primary School, and the Afternoon Section was given the name Pei Chun (2) Primary School. The two primary schools shared the school building with The Pei Chun Secondary School. The Late Mr. Teng Yat Chee was then appointed as the Headmaster of the Pei Chun (1) School, whereas the Late Mr. Teng Yoke Lin was appointed as the Headmaster of the Pei Chun (2) Primary.
Mr. Wu Lin was appointed to take over the post as the Headmaster of the Pei Chun (2) Primary in 1961. Then Mr. Lim Kim Teng took over as the Acting Headmaster in 1964, followed by Mr. Ng Shao Cheng and then the Late Mr. Teng Yat Chee. When Mr. Teng retired in 1970, the Late Mr. Lee Kui Hui took over as became the Headmaster of the Pei Chun (2) Primary School.
(P)Mr. Tey Heng Chong began his work as the Headmaster in 1972, but he was promoted in 1975. Mr. Yao Lin Guan then took over. At that time, the School Parents & Teachers Association was formed in 1974 with Mr. Tan Hwa Guan as the Chairman. In 1976, Mr. Tan Kim Kee took over and became the Chairman of the Board of Directors. He started a joint committee for the two schools consisting representatives from the Board of Directors, Parents & Teachers Association, Headmasters and his assistants from both schools. The Committee started some projects contributing constructions such as Bus Stop, Roofed Corridors, and Lady Teachers Toilets.
Mr. Wong Mou Yun carried out his work as the Headmaster in 1981, but he requested an early retirement in 1989. Mr. Chong Kam Chon then took over with Mr. Wong Hoi San as the Chairman of the Board of Directors. When Mr. Chong left for promotion, Mr. Ang Teck Yoke took over his place. Mr. Tan Buk Chong was elected as the Chairman of the Parents & Teachers Association in 1995 whereas Mr. Teng Swee Lai was elected as the Chairman of the Board of Directors in 1993.
Mr. Ang Chor Chew was trasfered on 16.1.1997 to the Pei Chun (2) Chinese Primary School as the new Headmaster. Mr. Lim Cheng Hock was elected as the Chairman of the Parents & Teachers Association in 1998.
